This sounds like #3769, which is known (reported) for 7 months now. I called
it 'the most annoying bug' recently.
My first mail in #3769 is a good description:

some issues about unit movement on my 200 MHz box.
In short: it's no fun anymore :-(
Goto is significantly slower now (depending on route) and consumes
much CPU.
Moving transporters (with units) in and out of cities is slow.
Transporters with units are, at beginning and end of turn, displayed as
empty for a short moment.

After some time, I became aware, that this starts after 2 or 3 turns, not
from the beginning.
More info is in #4376, which has state 'resolved' for some reason I don't
know.
The last entry in #4376 is, 'Ticket 4376 MergedInto ticket 3769', but I
cannot see that they are merged; maybe a bug in new RT?
#3769 has state 'new'.
See also my mail in #4644, which should have been filed in #4376. It says:

Remember:
After 2 turns or so unit movement becomes slow, especially with transporters
transporting units, especially moving in and out cities, especially visible
with GOTO.

New:
I noted that this happens with settlers/engineers as well, so it is not
related to happy/unhappy.
