Ah that explains it. That is a minor bug in the AI though, but I guess 
this kinda thing is being fixed all the time :)

I did CFLAGS="-march=athlon64 -O2 -pipe -g" emerge -av freeciv
Portage (the tool started by emerge) used configure, and the output 
showed that it worked as expected.
I appended the logfile from compiling/installing the thing.
