I think that ser and civ should remain in the root dir.
I also think the rest is fine, though I would put a single README in the
root dir that points to the doc/ directory with a manifest (and synopsis)
of what you can find there.
a scripts dir is fine, you should put some sort of a script to run a
standard autogame for testing.
