You could try using a snapshot tarball.  This already has autoheader run.

The autoheader program should be the same in cygwin as elsewhere (aside 
from a few bits of code, just like freeciv).  If there's a problem 
there's a good chance it has to do with the version of autoheader.  What 
does autoheader --version give?
