Are you sure this is with the GTK+ 2.0 client?
I've upgraded to RedHat 9.0 and am using GNOME 2.2 and Metacity and the
popup windows are displayed on top as they should.

In fact some windows that shouldn't be forcibly on top like the reports
are also always on top. :-P
