So if you launch a spaceship with a 28.3-year flight
time, the game has 28 turns left (unless someone annihilates
you).


        Not annihilates.  Captures your capital.


Why not have cities hold maintanence on space components? if a vital section of your spaceship was controlled by an undefended city and it was captured.. the maintence for that piece will be laoded on to another city.. eventually maybe you can't upkeep it? - until you launch it of course.

At the moment - there's really no way to stop somebody geting a good space and launch once they've got the tech.
