Try this:

Blow away your ~/.offlineimap and local mail boxes.  Run a sync.  Then copy
those messages into the existing local mail boxes that OfflineIMAP created
for you.  Does that work?

The key is getting OfflineIMAP to realize that you changed the folder in
some way.  You have to do that *after* the first sync, since it sets up is
status cache on the first sync, which is what it uses to know when you've
chanegd something.
