Be careful if you do put Linux on the SCSI drive and use LILO to boot
to it.  I have had trouble on a system with SCSI and IDE drives and
wanting to boot from the SCSI drive.  While researching the problem, I
discovered other people with the same problem.  My solution ended up
being, shut down the computer, disconnect the IDE drive, reboot, run
LILO, shutdown, reconnect the IDE drive, reboot.

The safest thing would be to disconnect the Linux drives and let the
Windows installation program only see the SCSI drive.  Microsoft has a
nasty habit of erasing other operating system during installation.
With regards to my previous paragraph and dual-booting, you should be
okay using the IDE Linux drive as the boot drive and using LILO to get
to Windows.
