I have had the same thing on my Freeciv 2.0.0 and I
thought that 2.0.1+ would solve the issue. It doesn't.

What DOES solve the issue is waiting for the game to
finish saving. Switch to the Messages tab and wait for
the 'game XXX saved' message to appear.

I found out about this because the save-game problem
only occurred on my old laptop (I use the old beast
for FreeCiv only :-)) which takes up to 30sec to save
a large game.
