I don't have much to add, but I've seen this with the Linux GTK
client (local builds of < 1.12) several times over multiple versions
of freeciv, although not recently (I've not seen it with Debian
builds of 1.12.0).  I never found a good pattern or investigated
further.

I believe it was only the report windows, as Carlos describes.  I
also think that the windows were the right size--it looked more like
the window was being drawn properly, but the fonts were transparent
(or the same color as the background).  I suspect that it might be a
font issue, although I don't have any concrete ideas.
