Problem is aliens/units.spec still points to trident/units.png, which
contains empty graphics at those positions.

I'd suggest linking to trident/units.spec in aliens.tilespec and making
aliens/units.spec (and .png) contain ONLY the new graphics.  You should
avoid duplicating graphics where possible.
