Set the HOME variable to some directory where you want to have your
.civclientrc file to be stored if you select "save options" in the
civclient menu.

But you should be able to play even without HOME set. I have tested
freeciv on windows mainly without HOME being set. Does 

civserver -f filename 

fail?
