You're thinking of DOS vs Linux DOOM.

DOS/Win95/Linux/Mac Quake can all play together...

The ID versions of DOS and Linux DOOM cannot play together--DOS is IPX
only, Linux is IP only.  However, since ID made the DOOM sources
available, I believe an effort has been undertaken to give both DOOM
versions both IPX and IP capabilities.  I do not know where that project
stands, though, or if it is playable yet.
