You can do that by bringing its size to zero.

For your cities, starvation can be used to destroy a city. You have to
active the option disband if size 0 in the configure window of the city
window.

For the cities of your oponents each time a city without city wall is
attacked and lost a unit, its size is reduces by one. You can also
poison the city with diplomats. (has any one ever tried to destroy ennemy
cities using such a method ?) If you know nuclear weapon, you can reduce
the size of city by 50 %. Also, you can occupy squares around the city
to starve it.
