While I was messing around with removing free irrigation and road*
awarded to a new city (for the purpose of weakening ICS), I came up with
an idea for rewarding vertical city growth. The idea is that a map tile
with a city on it receives a trade bonus in the same manner that map
tiles with roads receive a trade bonus. The key is that the amount of
the trade bonus is based on city population (not city size) which has a
non-linear growth curve (1,3,6,10,...).

The attached patch awards 1 extra trade to the city tile per 50,000
people (rounded down) which I think is probably overly generous but it
sure makes large cities more valuable :-)

* Which I've got work except for a failed sanity_check caused by
expecting roads to exist in all cities when railroads are discovered. I
